I’m sporting the Eotech and Eotech 3x magnifier (2nd gen) right now and want to slap on some flip up sights. I’m trying to figure out clearance issues.
Is anyone running flip up sights with an Eotech? Does the Eotech cover/frame block the field of view of the sights?

Will the rear sight fit under the magnifier? (its a flip to side magnifier by the way)
If your mounting your EOTech directly to the rail without any third party riser/mount, then you should achieve 1/2 co-witness, blocking nearly half of your FOV. Some prefer 1/3 co-witness, increased FOV, and use a third party riser like LaRue.
As for clearance with the rear flip-up sight and magnifier, you’ll have to get more specific on which flip-up sight your looking at, and relationship to where the magnifier is mounted on your rail.

I’m thinking of using the Magpul BUIS system. I’m just wondering if the rear BUIS will fit under the magnifier when it is in the closed position.
eotech does not cover or block the irons, irons will absolute cowitness with the eotechs reticle. Do you have the standard front sight tower?
most flip downs can fit under the magnifier, read flipped down heights and scour pictures to be sure. My google-fu is showing MBUS folded down is about .63" high
I run a magpul rear with my eotech, for a 1/3 cowitness, and it works great. I have never used a magnifier but when I popped my dad’s hunting scope (brand ???) which is a 1-4X I had to move the scope forward of my BUIS. All in all the magpul’s are a little thicker than others such as Troy, but if your magnifier has as much clearance as the one pictured above, I’d think you’d be ok.
You’re running the riser (in between the magnifier and the flip-to-side) included with the setup, I couldn’t figure out why that was needed so I stuck it in my gun toolbox. Should I put that on? I know it will give me more clearance, but what is the purpose of the riser other than that?
It basically lines up the magnifier with the sights. The sights on that picture, the 557 is raised by about 7mm, so you need the spacer on the magnifier to lign them up. If you are running the XPS you dont need to put the riser on.
I have an M4 with an Eotech 557 and a Eotech 3x magnifier (very tight squeeze for all this on a carbine) and a Magpul MBUS under the magnifier… fits with no problems at all but you will have to mount the Eotech at the last notch on your upper, and the magnifier wont flip into position with the lense covers on
